Roger, I'm not sure they have exactly what you're looking for, but here's a great source of science animations, particularly for physical science.

Paul - That is for sure! They have been working on developing a whole set of simulations specifically for middle school. The new sims include:

Build an Atom

Gravity and Orbits

Molecules and Light

Balancing Chemical Equations

Isotopes and Atomic Mass

Build a Molecule

Buoyancy
